So let's say I use the Rm2k RTP in another engine that's not RPG Maker or an Enterbrain product, to make a game. I release it via the App Store on iOS, free to play.
Is that legal?

All RTPs can only be used in an RPG Maker, not in any outside program.
And you have to own both the Maker from the RTP and the Maker you're using it in to be allowed to use the resources.
It might be possible that you have purchased a legal copy of RM2K directly from Japan (it never was available anywhere else for purchase), but there is no Maker that can make an iOS-Game, so you can't use that. -
But I'm not making any profit off of it, so why's that a problem?

Whether you're making a profit or not doesn't matter in this case. The terms of use limit the use of RTP to RPG Maker programs only, and using them in another piece of software is breaking those terms of use (which can have legal repercussions, and it's really something you don't want to mess with).
