I don't think you can get any cooler than having an orchestral version of the game's main theme as battle music.

Crystalis (for the NES) had an awesome plot/boss twist. I've also been a bit biased towards Wild Arms. The very last fight as you are in the teleporter, you wind up fighting the final boss in a sort of freefall.

I find the lack of Ar tonelico in this thread most upsetting. Here are a few highlights:

And for something completely different, this song from Yumina the Ethereal (don't Google that unless you're over 18) is among my favorite RPG boss themes pretty much ever, and I can't find it on YouTube, or the full version anywhere. Hopefully that will change when the English version comes out.
