Attached to this post are 2 images. One shoes my game's map data while the other shows what I see in the application. As you can see the maps don't show up, yet they're still in the data folder. Is there a reason for this? Thanks in advance

Yes, the mapinfo file determines which maps are available, not the existance of a mapfile.
Make a backup of all maps
Go into the editor, add new (empty) maps until you have the same number of maps - this will overwrite your existing maps and is why you need the backup
Copy the map files from the backup into the project again, overwriting the now empty map files. -

In that case something destroyed those files, and you should search for the reason before restoring them from your last working backup.
This usually happens if windows crashed while the editor was active, but could also happen if you work on them while they are in a cloud-sync'ed folder. or it could be the first indication that your harddrive is defective.
