my game is about gathering all the magical gems and forging it into the only blade that can defeat the evil queen. But all that I can thought of is people stealing it from the town its from or gathering clues to find a lost city that has it. I'm stumped. I'm usually a creative person but for some reason I can't think of any good ideas.

I just thought of something.
The magical gems where once held by old protectors of the country but the evil queen defeated the protectors one by one, being unable to merge them to the sword. Before their defeat, the protectors placed their gems in some secret hiding place of each so that the one who seeks to defeat the evil queen is worthy enough. Then the protagonists feels that its his destiny to go locate the gems and the sword then finally battle the queen to destroy evil once and for all. -
So, you have several magical gems, and you need places to... place them!
You can make several things. There is GoG's idea, having these sanctuary-kind of places. You can give them themes. These themes can be based on colours, shapes, feelings... I don't know, something you thing is meaningful for the story.
Gems could also be hearts of creatures or people. Or be sentient beings. Maybe you have this city, and you hunt gems there. All gems, for some weird reason, are gathered in the city, and you hunt them for some reason too (they're mischievous, or they aren't meant to be like that, or you're not exactly "good", maybe you have this mission, and the gems like their own lives, but then comes the "moral", if you decide to let them live or saevvevev the wolrrdrdrdrdh! <cheesy motivation FTW, whatever it means, maybe that evil queen is not evil or not incompatible with a full prosper life-maybe she's hawt!1->).
There is a lot of stuff to do, really. A lot of things you can decide. What are the gems exactly. What they represent. What is that sword, I don't remember it's name and don't care enough to look above, what powers it has (I suppose that they do have to be determined by some of the gem's characteristics). What is each of the places where the gems reside supposed to mean or represent. The place where everything happens (a city, a reign, a valley -Zelda OoT-)... -
Perhaps you are a mercenary and are hired for the mission and are given a map and the sword which is basically just a sharp hunk of metal at this point. Follow the map to the first gem and get some hints about where another is, with each gem acquisition you get more hints and unlock a new power.
Basically there are a couple ways I can think of to do this.
1. ) "Change Skills" > "Learn" with each gem adding a specific skill.
Or
2. ) Have different weapons in the database for each gem addition with a skill TYPE added for gaining any gems and a specific skill added for each gem. "Change Weapons: [basic sword] - 1, Include Equipment" > "Change Weapons: [upgraded sword] + 1" -

What makes the queen evil?
Is she vain, malicious,destructive?
If she is so bad, how come she is still in power? What sort of power does she have that makes her able to keep the country in check?
Why specifically is a sword required with the gems? Would a large metal spike do the same thing?
A twist on the idea above, the last time someone tried to kill the queen, she destroyed their body, but unable to destroy the gems, she sent them to the ends of the land to keep anyone from ever putting the sword together again. -
My guess as to the reason for a sword is that it and the gems are part of the same spell originally and the sword's component is the binding portion of the spell. Without that particular sword the gem's powers can not be integrated, controlled, nor even unlocked.
