Is there any way to change the way an auto tile piece looks? For instance, if I want a rug going below a ceiling, in RMXP, I could just right click the autotile and choose the one that only has a border on the bottom of the tile to make it look like it naturally flows underneath it. I can find no such option in MV, other than holding shift and making it just a block tile, but that's not really what I'm looking for.

You can do shift and right click to copy the tile piece exactly as it is and the shift click to place it. So you will need to draw the edge piece elsewhere on the map to copy it over.

Is the outside (non-rug) adjoining piece next to where you want your border a piece you can right click, left click without causing a problem? That will add the border to just that side.

Yeah, unfortunately they removed that mapping function after RMXP. You won't find it in VX or VX Ace either. :<

I'm using Ace. It works fine for me. On my trial version of MV, I've been using it there too.

You need to learn about shift mapping.
If you hold the shift button and draw with an autotile, it will give you EXACTLY the version that you see in the tileset.
Sometimes this is not what you want - you want some borders but not others. In that case you need to draw your tiles in a different, unused part of the map, then hold down the shift button, right click and drag to select the tiles you want to copy, and then, still holding the shift button, left-click (and drag if necessary) to draw those tiles where you want them, without "auto" tiling.
It takes a bit of getting used to. I also much preferred XP's method of controlling autotiles.
Shift-mapping also prevents the editor "messing up" the other autotiles around where you're drawing. -
